An island with no shallow edge
Most whale watching involves a long journey. From a mainland coast the continental shelf extends for tens or hundreds of kilometres at a modest depth, and the animals that interest people are out beyond its edge. Getting to them takes hours, which is why so many whale watching trips are full-day expeditions.
Madeira has no shelf worth the name. The island is the exposed summit of a volcano that rises about four kilometres from the abyssal plain, and its flanks continue below the waterline at the same steep angle they show above it. Why depth matters to a whale

None of those animals can exist over shallow water, because the food they need is not there. Seamounts and why they gather life
The Madeira archipelago is surrounded by seamounts, underwater mountains that rise from the seafloor without breaking the surface, and they punch well above their weight ecologically. When a deep current meets a steep obstruction it is forced upward, carrying nutrients from the cold dark water below into the sunlit layer above.
Those nutrients feed plankton, plankton feeds small fish and squid, and the whole column becomes a concentration of food in an ocean that is mostly empty. Predators learn where these places are. A seamount is effectively an oasis, and the animals that visit them do so repeatedly rather than at random, which is part of why local crews know where to look.
Warm water, and what it brings
Madeira sits in the subtropical Atlantic and the water around it stays comparatively warm year round, from the high teens in late winter to the low twenties by the end of summer. That temperature range suits a particular set of species and keeps them here rather than driving them to migrate.
It also puts the island in a transitional zone where warm-water species reach their northern limit and cooler-water species reach their southern one. The overlap is part of why the recorded species list is so long: Madeira is at the edge of several ranges at once, and animals from either side of that boundary turn up.

A stepping stone in an empty ocean
Look at the Atlantic on a map and Madeira is a speck with a great deal of nothing around it. For a migrating animal that emptiness matters, and any island with productive water around it becomes a place worth stopping. The archipelago sits between Europe, Africa and the mid-Atlantic islands, on routes that different species use at different times of year.
That is what the operator means when they say species journey through these waters throughout the year. The residents are constant; the travellers change with the calendar. It is why a trip in February and a trip in August can both be worthwhile and produce quite different animals.
Is this better than mainland whale watching
For accessibility, comfortably yes. A three-hour trip from a city marina that reaches genuine deep-ocean habitat is unusual, and the equivalent from most European mainland coasts would be a long day at sea or simply impossible. If your time is limited, Madeira offers a great deal for it.
For sheer spectacle, other places beat it at particular moments: somewhere with a seasonal concentration of feeding humpbacks will out-perform a subtropical island on its best day. What Madeira offers instead is variety and reliability spread across the whole year rather than a season. That is a different proposition, and for most visitors a more useful one.
What makes a good day
Calm water above everything else. Spotting a cetacean means noticing a fin, a back or a blow against the surface, and a sea covered in whitecaps hides all three at any distance. A flat morning can double the range at which a crew picks something up, which is a bigger factor than season, time of day or luck.
Beyond that, good light helps, an experienced crew helps enormously, and the radio traffic between operators helps more than most passengers realise. When one boat finds a group, the information spreads. That cooperation is why an individual boat's chances are better than a single pair of eyes on a large ocean would suggest.
The one thing that does not much matter is rain, which surprises people. Funchal gets very little of it, and a passing shower on a boat changes almost nothing about whether an animal is visible. Wind is what to watch, because wind is what makes the surface rough.
